Uploading Turnitin Paper IDs to the Marking App

Yes, this will still work even if your assessment is anonymous. That's because once the Turnitin IDs are added into the MedLearn system (as described here), this will sync up the paper IDs with the Turnitin IDs and link them to the student accounts in MedLearn.
